Travis, It looks like you didn't receive my later message.
Try disabling chassis awareness. With this turned on, the NMC is aware when the ARC goes down, but with DSA disabled, can't or won't reassign the cards to the ARC once it comes back up. I've found it's easiest to set slot ownership on the ARC via a set chassis slot command. Chassis awareness and DSA are nice features, but I don't like my settings to change dynamically on me, and they often cause problems. If you want chassis awareness, setting DSA enabled might fix the problem as well, as the NMC "should" be able to reassign to your ARC once it reboots.
According to your configs, chassis awareness is still on. Try disabling it. Still haven't figured out why when I reboot using the shell the modems come up busy but if I power down the unit and turn it back on everything is ok. I have attached a log of the configs after the software reboot and after the power down. If anyone can help I would really appreciate it

Have you ever telneted in, did a save all, and then rebooted the ARC?
maybe do a "show config all" before and after the telnet reboot, save them, reboot the chassis back on line then go for the good old fashioned stare and compare in your configs to see what the difference is? You might capture the boot sequence from the console port to see if it gives any hints as to what the hey.
It almost sounds as though the ARC does not own the modem interfaces until the chassis is rebooted. It would be interesting to see what a "List Chassis" says after a reboot of the ARC from a telnet session.

Yes if I reboot the card by typing reboot in the telnet window or via the tcm software all my modems come up busy but if if power down the chassis and power it back-up it is fine

Ouch. So, you can make a change via telnet, do a "save all", then reboot, and your changes do not save (therefore the card does not work), but if you reboot the chassis, it comes up fine?

When you reboot an individual card, the system loads the configuration from the local flash on the card. By contrast, each card will pull their configuration for the flash on the NMC when the system is powered down and brought back up.
All you should have to do is reboot the chassis, then save all of your modems to their local flash when they come back up. Then you can reboot individual cards or the whole chassis without killing a thing.
(choose card, "Configure", "Action Commands", Choose software, the "Save both T1/E1 and modems TO NVRAM")
