I've heard it argued by some that if you have really good D/A-A/D converters that you should pass the 24/96 signal through a pair of them to downsample. I'm guessing if you had some top of the line units (Focusrite or Manley or Apogee or something with a supernice signal path) the signal's time spent as an analogue waveform in between the two sample rates would be time well spent. But then again it seems there should be sufficient conversion programs so the signal would never have to leave the digital realm and the 16bit version would sound as good as possible.
