I use Soundforge and EAC for frequency and spectrum analysis and Analfreq for just frequency analysis. The hard part is interpreting the results.
The forums at the Trader's Den have been a good resource for me - http://www.thetradersden.org/forums/showthread.php?t=4288
I'm not an expert but hopefully this will get you headed in the right direction. Poke around in the Trader's Den forums and you'll find a lot of helpful stuff.

Thanks in advance.
be well.
