Yeah, all of that is something a prior owner installed after the fact, which does not make it bad. Like the bronze, the plastic thru-hulls are better than the o.e. aluminum tubes, and the second drain would be very welcome if you ever took a big wave over the transom. I don't know about flappers or check valves.
