The way I am able to get FLAC into iTunes is I use Toast to burn an audio disc of the FLAC files and then re-rip into something iTunes can handle, PITA, but I do get a CDr for the car. -Tim
I use a piece of free software called xACT, it can convert Apple Lossless, FLAC, APE and most other types of lossless file.
